Sounds like your low pressure pump doesn't draw any fuel to the IP, otherwise the air bubble in the inlet would go away. How that happened over night I don't know... It seems like theres a lot of botched TB-jobs over there, based on the number of threads on that topic over at tdiclub.com.
If you do the tb right and change the oil at the right intervals the TDI will last forever and a day

My friends car takes about 3-5sec of cranking before it starts. No air, timing is spot on, injectors are rebuilt and compression is fairly good.
I'm starting to think that it just takes a while for the IP to build up pressure...
