The 1.6 will bolt directly to a Quantum transmission, but you'll have to change several brackets, the IP brackey, the exhaust manifold, oil pump, and possibly the oil pan. It's a lot of work, but it can be done.

If it's a TDI, you need to have a computer with VAG COM software to set the timing properly. Timing it isn't as simple as the older IDIs.

Another option, copy down the part # on your relay, and then head to a junk yard and check all the diesel Rabbits, Jettas, Quantums, etc for a matching # relay. They should use the same relay. Assuming the person is moderately experienced with VAG-COM, he/she should know how to do the MAF check. It sounds like classic MAF failure. The easiest check it to unplug the MAF and drive around. If there seems to be more power, the MAF is dead, or dying. The quantum TD has the correct intake/exhaust/turbo configuration to go right into the Vanagon. But if the jetta engine has lower miles, it might be worth swapping the quantum I/E/T over to the jetta engine. I believe the quantum engine has the same motor mounts as the vanagon, but I'm not certain.
