I'm just guessing the difference was caused by the rods being resized,..
but I've noticed a small difference in height in pistons on all engines I've rebuilt.
'91 Golf gasser converted to a 12mm pump, M-TDI.
'84 1.6TD Rabbit with a VNT-15 turbo, still setup to run on vegetable oil.
'84 GTI with 1.7TD pistons and intercooled.
2003 TDI wagon
2000 TDI Jetta.

On my Engines I always have the Machine Shop measure and mill the top of each Piston so they are all exactly the same. Makes for very smooth and good running Engines. I always straighten or resize the Rods first.
